Lee Sun Joon is trying to defy the initiation tradition which is why he chose not to do the mission even if he actually did go and had done it. And Yong Ha in turn explained to him the reason for such tradition. Sun Joon is expected to occupy the northern wing but due to his beliefs, he stood by the rules that he will take the eastern dorm because that's where he was assigned.
These short glimpses of the real world is what I like about the drama. They show the viewers what's really happening behind closed doors in the current time by using a parallel world in the olden days. I so love Joongki's character, he's relaxed, witty, funny and a hottie! =P
